For me it's quite annoying to click on every flag to remove it since I mostly use Ctrl + click for placing a new street. May this be a feature, maybe in 1.3?

Just like you can Ctrl+click when placing a road, so you can also hold Ctrl when removing a flag or road to remove the entire long road up to the next building or junction. This has been possible for a very long time See the in-game encyclopedia's General → Tips section for more such helpful modifiers.
