Well, Wheat doesn't grow well in shallow waters, as does not barley. So the idea is to treat all tribes the same. By this atlanteans would loose a light advantage by loosing the shore and the other tribes would gain some spots if buildings were placed to close.
Should be no big deal even on fjords or on archipielago sea as otherwise they would only be playable with atlanteans only which is not the case I believe

It would make a nice idea to have a tribe that plants rice though which needs exactly a spot on the shore

It isn't, I played those maps many times with barbarians and had no problems whatsoever.
